I have created a simple assembly.  I have assigned a number to the "Component Reference".  I intend to use this value for Item Bubble Annotations

Note that the "Yellow" items (I added the yellow) are SolidWorks Assemblies.

Here is how I configured the BOM Table.

This is an image of a drawing after I attempted to use "Auto Balloon" annotations leveraging the "Component Reference" Values

Note that all of the Values with an "Envelope", represent an instance of one of the Assemblies in the Main Assembly.

Is there a setting that I have not found.
