For a polymer structure created via Amorphous cell (created with confined layer), I would like to equilibrate the polymer system first before combining with other components. However, the polymer atom will cross the PBC after complete equlibration. How can we transfer them to other systems without the atom crossing the PBC? For example, transferring them between 2 layers of water molecule, or above a solid surface layer, etc...
