I am using NADH as a ligand for my docking which has puckered ring.
Since  CDOCKER force field (charm)  considering full ligand as flexible I am  getting docked ligand poses with flat ring instead of Puckered so I want  to make only single bond as flexible and double bond as a rigid Could  someone help me to do this ?
