Does anyone know what is going on and how to resolve this issue?

I am using Solidworks 2012 64-bit on Windows 7 Ulitmate. I am running many itterations of a part through solidworks simulation through matlab. After around 800 itterations, solidworks resource monitor comes up to say that my avalible open document capacity is critically low and crashes. I have plenty of Ram Storage and Virtual Memory not being used.
