subtract a scanned surface

I have a complex "organic" 3D object that has been scanned using a 3D scanner.  The scan is being refined by a fellow engineer using 3-matic software.

What I want to do in Solidworks, is import this 3D surface, and subtract it from a standard 3D feature shape (e.g. cylindrical extrusion).  Essentially I'm looking to model a "tube" of sorts, with a cylindrical exterior, and this complex scanned 3d surface as the interior, then add some other simple features like flanges at the end.  This part will then be sent for SLA fabrication.

What's the best way to go about doing this?  How should I import the scanned surface (i.e. what format - STL, IGES, other?)  Should I use the "Scan to 3D" add-in?  Can it come in as a surface, or should it be a solid?  I don't see a function in SW that uses an imported solid or surface as a cutting "tool".  Is there a way to do this?
