How I'm create a new project with subfolders but the files going to the Vault directory and not to the new directory . Why?

On board the Vault, the files will get all mixed up with other projects

Inside the vault admin, it becomes difficult to erase an entire project.

Why does this happen when I create new project with subfolders, and does not happen when I create new project without subfolder?
