Mate References: Difficulty making the part insert correctly

I am trying to mate two DB25 Male & Female connectors, both parts were imported from different vendor sites so the primary planes are not the same.  One part is mounted on a circuit board and the other is for a cable.  I have set up the connector for electrical routing in the library.  The mate reference I used to begin with is simply the flange mounting hole edge.  The result of the first attempt was the connector mated OK except was rotated 180° horizontally.  So physically the connector could not connect this way (the real parts I mean).  I could not get the part to orient itself correctly by trying multiple mate reference trials.  Aligned, closest, default, concentric, coincident and etc. I tried making the part mounted to the circuit board with similar references, but still not making it connect right.  Any of you guys with experience making sense of the mate references to explain to my seemingly mis understanding of what should be an easy fix?  Using 2011 SP5.0 64bit WIN7 Pro.
