This is a bug I've had for a while now. I'm on SolidWorks Professional 2015 x64 SP 3.0.

Once a belt feature is added to any assembly, regardless of order of operation, deleting that feature removes ALL patterns created at the assembly level.

Completely repeatable at least for me across multiple computers and users.
