Not sure if this is just the upgrade to 2012 sp4 or not but the BOM views depending the configuration selected (@ or Default) will rearrange the BOM order.   We are using an indented BOM showing selected as built.   Any idea of what the rhyme or reason of the order change is (ID???)?
