BioMart has a Web Servicethat you can use to query their data online. Part of this is a SOAP-based Service with a provided WSDL that can be used with Pipeline Pilot's SOAP Connector component. Attached is a simple example protocol showing how this can be setup. Since there is a WSDL, not much work needs to be done for basic use, but some modifications were needed to allow it to work when querying for multiple Attributes. Pedro posted an example using BioConductor here, so you may also want to take a look at that and see which solution best fits your needs.
