In our project, I have modeled a polymer thin film in the pseudo-three dimension PBC (extended Z-axis). The polymer film contains phenyl rings both in backbone and side-chain. If I want to get the information about the angle between the phenyl ring (in both two conditions) plane and Z-axis, what should I do? I read some paper concerning this question, they just measure the cos(a) between the normal to the phenyl ring plane and Z-axis along the Z-axis.Is this method available in MS software? Or I need to program by myself ?
