I was impressed with Noj's protocol https://community.accelrys.com/message/7815#7815 to do Bader analysis using DMol3, DS, and Pipeline Pilot, and I was inspired to develop one that works with the Materials Studio Collection of Pipeline Pilot and uses the Jmol viewer to display results.

The Readme in the zip file contains everything you need in order to get going.
