I am trying to build homology modeling for my protein using DS2.5. For this, I did first NCBI-BLAST against PDB. Fortunately, I got eight PDB structures which all have over 80 % identity. Secondly, I want to do MSA (multiple sequence alignment) using DS 2.5. For this purpose, in the first sequence window, I pasted my target sequence; and then, I pasted the results of NCBI-BLAST PDB sequences in next eight- sequence windows. Now, I tried to do MSA using “Align Multiple sequences” in the “Sequence Analysis” of “Protocol “. Unfortunately, in “Input Sequence Set” in protocol, I can select only one sequence against target but I need to input eight sequences. Please help me how to input the eight sequences to do multiple sequence alignment. Is there any alternative way?
