I was trying to build a full length HIV integrase 3D structure with the "Build Homology Models" protocol. Firstly I BLAST (NCBI) the integrase sequence and found that there were two good templates. One is from 1 to 55, and one is form 56 to 270. Since integrase having 288 aa residues, I've to use both of them to build this protein. Everything is fine. I got my model. I think it is good since it looks like the models built by other softwares. However, I got a error message "Superimposition failed due to unknown reason". I've met this problem for two times. I can not figure it out and I do not know what this error message stands for. Anybody can hel me? Thanks in advance.
By the way, I have a further question. Is there anyway to manualy LINK a sequence in a profile to a known crystal structure (PDB)? Imagining that, if you have a profile (including a Quary sequence and some templates), and you have all the PDBs, then, it'll be very convient to build yhis protein if we can link these template sequences to their corresponding structures. Any suggestions? Thanks a million.
