I have a question about Dock Score. Actually I was using ligand-fit to dock my ligand and I got 10 poses from index 1 to 10 with decreasing dock score. My question is how to evaluate which is the best pose from dock score and other scoring functions. I know there are different algorithms for different scoring functions, but how do I know which is the best.
For e.g. if pose 1 has larger dock score than pose 2 then which one is better and secondly is it true that the software assign the best pose as index 1, then index 2 and so on. I am confused in this scoring functions. Please reply.
