This may be a basic question: I can't save changes in .pdb files. What am I doing wrong?

I can go through the process of saving changes I make in a file, but when I open that file again, it is the same as the original file.

Purpose of use:

I download the .pdb files from RCSB and use them to better understand protein-protein interactions. Mostly I do functional experiments of enzymes cleaving their (highly) specific substrate, so I use the Visualizer as a visual aid to better understand how enzyme and substrate bind to each other.

The changes I make:

Very simple ones. Rotations, giving different parts of the molecule different colours, adding surfaces, making annotations with single or grouped amino acids, all the simple 1-step changes that the Visualizer offers. With Visualizer 2.4 this was no problem, but in version 2.5 I can't seem to save the changes. Any thoughts on this? I can't seem to find a solution anywhere!
