Background
BIOVIA Draw before version 2021 was shipped with two sets of Pipeline Pilot protocols, one to connect to Hub centralized libraries and second to run from the Draw Pipeline Pilot protocols interface. These protocols had to be imported into the Pipeline Pilot server the Draw client was connected to.
With Pipeline Pilot 2021 these protocols were moved into standard packages in the Pipeline Pilot Chemistry collection (scitegic/chemistry and scitegic/chemistryhub).

When you are upgrading a Pipeline Pilot server to version 2021 and on the previous server you had the before mentioned protocols manually imported, the upgrade of the Chemistry Collection will fail due to a conflict of the previous Draw protocols with the extended Chemistry Collection.
The observed error in the Pipeline Pilot log files should look like this:

Solution
In order to avoid the upgrade error, the two sets of manually imported Draw protocols need to be removed from the old system before starting the upgrade installation.
Note that BIOVIA Draw versions before 2021 will not be able to run the set of protocols in the Pipeline Pilot 2021 Chemistry Collection. Users will have to upgrade Draw to version 2021 or higher.
