So, I was messing with Advanced Hole since you can't have a counter bore with a thread. Everything was working fine, I placed the hole to test it, variables were filled in. Messed with it a bit more then deleted it to restart on a fresh one.
After that, it no longer was filling in the callout variables automatically. Adding in the hole callout variables manually in the feature works and shows up correctly in drawings.
I've reopened SolidWorks and restarted my computer with no success. The hole callout files are in the correct place and are unedited.
